Release notes for MSPcrunch 2.1, 970617 (relative to version 2.0, 961028). -------------------------------------------------------------------------- HEADLINES: ---------- * Changed FTP site: ftp://ncbi.nlm.nih.gov/pub/esr/MSPcrunch+Blixem * Crunching of gapped Wublast 2.0 output. The main reasons for still using MSPcrunch on gapped MSPs are: 1. Query-region specific coverage limit. 2. Removal of low complexity junk matches 3. Produce output for Blixem and ACEDB. In -q (seqbl) output, subject insertions are removed and are marked with either a lower case residue or a number (-N), denoting the size of the removed insertion. Both of these markers can be highlighted in Blixem 2.4. In -4 (.ace) output, gapped matches are converted to a sequence of ungapped segments, analogous to the .ace HMM-match format. Some work is needed on ACEDB to make it call Blixem with gapped matches. * DESC lines are added to SEQBL output (for display in Blixem 2.4). New command line options: ------------------------- * -N Mark subject insertions with insertion-size numbers instead of a lower case residue.
